Boxcar base and Gauge Pins

Hello, el newbo is back.

I have 2 questions,

I will be getting hopefully a boxcar base soon, I have an 8x12 chase, just to be clear, do I get the 6x9 base or is there another preferable size?

SECOND utterly important question
Since the base covers most of the chase, how do you keep from smashing gauge pins? Do you place the plate at the bottom of the base?
